I read through the whole thread and it helped me a lot! Thank you! I've been talking with Randy Bouchillon and I am going to order some parts from him. I'll give more details when I know them. If you guys have anything to add let me know!

I’d be very leary about putting a T5 behind a modern Hemi in a heavy car.
That is simply based on what I’ve read of the torque ratings, the internet ramblings of Mustang guys, and info on the Tremec/T5 vendor pages. IIRC the best T5 has a max rating of 300 ft-lbs input torque, and that is for the ~93 trans and the ‘Z’ World Class aftermarket version, earlier ones are a little lower. You’ll be quite a bit above that rating and at least 500 lbs heavier than a Mustang.
Now if you’re talking about the TR-3650, that’s a little better, although still not ideally suited (on paper, anyway).
Your 3.73s will help by reducing 'vehicle resistance'. Although if you get really good traction that hurts things if you play aggressively.

Yeah I read the same thing but I'm kind of at a loss for a better option. I found an nv3500 but they are a one piece transmission and I heard they aren't much stronger. What would you guys recommend? Nothing is obviously going to be as cheap as the t5 but I figure I could build the t5 stronger and it would still be cheaper.

Yes, the NGV 3500 isn't going to be significantly better, it should bolt to the hemi (which has the old SB pattern) but I don't know how well it would pilot in the crank or what you might need for a flywheel. It's a small-truck trans, the 1st gear ratio might not be ideal. BTW - find out if your crank is drilled for an input shaft or if there is a flange-mountable bushing used for that purpose like the 5.2/5.9 Magnums had.
Other options would be: Tremec TKO 500 or 600 Supra R154 - reportedly an *incredibly* strong trans Passon 4-sp OD - better gear ratios than A833 OD Passon 5-spd - $3500, bolt-in as factory, but a 1-year waiting list? A518 will bolt on with the right flexplate adapter?
Each of those has installation hurdles you would need to research and address.
You've got a big project ahead of you, and converting a car to MT isn't easy. You might consider getting a good A999 built and driving the car for awhile while you work bugs out?

I was able to get a world class t5 out of a 94 mustang for $100. My transmission builder said it was in great shape! I went ahead and ordered the QuickTime bellhousing with flywheel from summit. I leave in two days and won't be able to have Internet access for a while but I'll post up progress as I go.

Hey guys, just an update on the build. I had to put the build on hold for a year for military, when I got back I've been working on it as much as possible. The motor and trans are all in. It starts and idles but I have been having problems with the drive by wire. I just can't get the thing to accelerate. I ordered a BBK cable throttle body for it today so we will see if it fixes my issue. I also ordered a reflashed 2005 dodge computer from hot wire because I was having connection issues with my tuner. The wiring has by far been the hardest part. I'm glad to say that the car now has a third pedal!! I'll post pictures as soon as I get them loaded to photobucket! I can't believe this has taken so long but I'm very excited to be on the home stretch!

I took the Fury out to autocross. Which, with stock 14 inch wheels, was a hoot! It didn't have sway bars at the time and the old tires were dry rotted. I took corners so hard that I actually rolled the sidewalls and scraped the rims!! On the way home I had a flat... if you can believe that!
